Im pretty clueless with theory. Never had a problem with jamming though, I just played along and adjusted when something sounded wrong, when your in the wrong key or something you will know it, it just wont sound right.
If needs be just watch what the guitarist is playing and play the root note, then add little fills accordingly thats what I started off with.

You could always start with the root note(the note with the same name as the chord the're playing) that's always safe. If they play a measure of one chord you can start by just playing a root note on the first beat of the measure and improvising the rest of the measure, you'll hear it when you go out of tune 'n stuff but as long as you keep a root note on the One you've got a fundament.

At a very basic level, all theory does really is decrease your chances of playing something that sounds wrong

I almost did that as a personal ode to Matt Bellamy... I decided against it but I always think about it when I see him live in his blue hair period.

what i do is, depending on the genre, just look at what the guitar is doing (id only use this for punk like styles). As for other genres, just look at the root note and play something in that key that matches what the guitar is playing

One thing you could do is, when it comes to it, ask the guitarist what chords he is using for a particular song and then ask him which notes are in those chords (if you don't know). The strongest basslines are those which are built around chords.

First and foremost have the groove of the song locked in with the drummer. Then make the correct note choices. Do you have a cheap multi-track recorder or anything? As you could get the guitarist to put the song ideas on there so you can work on them at home as well.
